Can you tell us what the brand/model of your camera is? Most IP cameras should have a 'folder' or 'path' area that will allow you to designate where these two folders are uploading within the account. If you are seeing footage in a single folder, this would usually mean that you are using a DVR that is not capable of distinguishing between folder paths. If you are using a DVR, we would recommend connecting the IP cameras to CameraFTP directly rather than having them go through a DVR (especially if this device does not support the option for different camera paths via FTP).
